My wife has a 2001 TJ with a hard top on it. When it rains the floor boards/carpet are getting wet. Sitting still in the yard. The left rear seems to be worse. The left front was a little wet as well and also the right rear damp this time. It is dry behind the rear seat. I have looked and cannot see where it's coming in. Seems it would have to run uphill most places to get in. Any idea where I need to look?

Try searching for the leak in the TJ while someone is on the outside using a garden hose in "rain shower" mode in each of the known wet spots. Seems like you have multiple leak points probably due to age or missing seals. Get some self-stick weather stripping, flexible/elastic caulk, etc. same stuff the OEM uses.
